I thought I would just put the stuff I liked on a drive, and still use discs for the random stuff. I found it much easier to just put everything on the drive, and archive the discs. It's a somewhat long process with mkvtoolnix, but after you rip the disc with the big file(thank the company that mastered it that way) you need to do something like this: Open the big file in VLC, or other player that can read, and work, with chapters. Maybe posting the MediaInfo data from a good file and a bad file will let us see the differences.
Another thing that you might want to try is to remux the MakeMKV files with mkvtoolnix to fix any problem that might have come up during the rip.

Well, MakeMKV can backup the whole disc like AnyDVD HD can, but as you know MakeMKV can also just mux individual parts into their own files which AnyDVD HD can not do.

If they are interlaced VC1 then you need to get something that transcodes interlaced VC1.
If it's just regular VC1 then Handbrake would be fine.
