Thanks for feedback. I found out that the problem is related to the Blu-ray discs I tested with. Turned out these specific discs cause problems no matter the OS or ripping software used. Uninstalled Flatpak, compiled MakeMKV for Linux myself. Same version. Unfortunately, same problem persists. So it wasn't the Flatpak version's fault.
