I don't have any experience with Jellyfin. I do have experience with Plex. Most of the titles in my Plex only have surround sound audio tracks and when I play them on clients that only have stereo sound, they work fine. I would expect most Jellyfin clients to be able to do the same. Your example co...

You could also use ffmpeg to merge the two files. Here's a Stack Overflow post with someone trying to do something similar with MKV files:

I've been having the same issues and realized that my audio was 5.1, but the clients were only stereo.
