Try to open the DVD manually and select the Title(s) with the matching length.
Based on how the disc is mastered, it's possible that both parts are stored as separate titles. Then you have to rip both and merge them together with MkvToolnix.

If a player is 100% compliant to the Matroska spec, it should handle disabled tracks (enabled = 0) as if they're not present/usable.
But many players ignore the flag completely, others give flags like "forced" and "default" higher priority.

Media libraries like Jellyfin, Plex and Emby all support on the fly transcoding. So you can have the full quality version stored on the server and still get a lower bitrate/resolution version streamed for mobile devices.
Just make sure the server has enough power to handle the transcode.

If you're only interested in (translated) subtitles you could search for them (in the preferred language) on opensubtitles.org. Sometimes you have to adjust the times slightly because releases in different regions can differ at the beginning (publisher logos etc.) so the main movie starts a few ...

It's odd that your TV and BD player support MKV playback, but not the chapters. Be aware that they probably have no chapter selection menu for MKV files, but have you tried to use the jump to next chapter function?

MakeMKV copies the media streams (video and audio) as is and checks the hash values to make sure no errors occurred. There is no re-encode or any change of the content beside decrypting and repacking it inside a Matroska container.

Either do as dcoke22 wrote and make a backup first, or select all audio tracks before ripping to MKV.
You can later remux the MKV with MKVToolNix to get rid of the unwanted audio tracks.

Bumping this issue, I have just run into it ripping my Alien Anthology box set.
Figuring out the main movie titles is trivial (biggest ones, then compare runtimes to figure out which is Theatrical cut and which is Director's/Special/etc)

There are two different kinds of forced subtitles (if not burned in the video track) on a Blu-ray:
a separate track for the forced subtitles
embedded in the normal "full" subtitles with a forced flag on each text that should always be shown

If you rip the disc once with all (English) subtitles enabled, you don't need to rip the disc a second time.
With mkvtoolnix you can enable/disable tracks, switch flags for default and forced flags, or remux the movie (= repacking with different (subtitle) tracks or a different track order without ...
