It depends if the subtitles are marked as forced on the subtitle track itself or are simply selected by the language selection from the disc menu. If you checked all subtitle tracks (and "forced only" subtracks) when you ripped the dics to mkv and no such subtitles are inluded in the resulting mkv they are not on the disc. If there are subtitles with both the Japanese part translated and the normal dialogues you could make them yours...

Did you check if a subtitle track is enabled? Some times there is a subtile track that goes alongside the commentary track, that does exactly what you described.

Can you open the DVD (not a single VIDEO_TS file) directly in VLC or MPC-HC? If yes make a simple DiscBackup with MakeMKV. Don't open the disc but click on the Backup button in the toolbar. You can think of an mkv file as a zip container for media files. Zipping and unzipping compresses the files but doesn't change them. If you extract them again they are back to their original state. What happens if you make a full disk backup? Are the damaged files ectracted as is, skipped or does the backup stop completly?
