Media libraries like Jellyfin, Plex and Emby all support on the fly transcoding. So you can have the full quality version stored on the server and still get a lower bitrate/resolution version streamed for mobile devices.
Just make sure the server has enough power to handle the transcode.

It's odd that your TV and BD player support MKV playback, but not the chapters. Be aware that they probably have no chapter selection menu for MKV files, but have you tried to use the jump to next chapter function?

Open the mkv file with MKVToolnix GUI and check if it contains any audio tracks. If audio tracks are present, your preferred player could be missing the necessary codecs. Which player are you using? Either do as dcoke22 wrote and make a backup first, or select all audio tracks before ripping to MKV.
You can later remux the MKV with MKVToolNix to get rid of the unwanted audio tracks.
