You can rip to folder and then demux with DGDemux, which has an option 'strict playlist' that tells the demuxer to honor the MPLS windows. Then you can remux to MKV if that's what you want. I'm in the process of adding this option to eac3to and I'd be happy to help Mike implement it.

Thanks for bringing DGDemux to our attention. It looks promising but one gotcha is that it has an option to keep the AC3 core with the THD (which we need for X800M2 compatibility) but using that disables the seamless gap processing. So to use the gap processing we'd have to re-add the AC3 core ...
