I have a similar situation with a blu-ray version of Constantine which is about 27GB. MakeMKV produces 20 MKV files, 3 of around 11GB and the rest of various sizes. The 11GB files all seem to be complete copies of the movie, so which which do you keep? The others are the specials, scenes etc. I just...

You say you see no discernible difference between the two. I take that to mean you've made an .MKV of each. Multiple titles for single movie?
When I ran MakeMKV on Star Wars II - Attack of the Clones it produced two MKV files of 3.9GB, according to the title list one was Angle 1 the other Angle 2 but I can see no discernible differences when viewing them. Get pop-up complaining about AnyDVD
Tried to convert BlueRay ISO and received a pop-up complaing that AnyDVD was active. This pop up did not appear with any other type of ISO.
Disabled AnyDVD and restarted MakeMKV but still get the pop-up.
