If you don't need HD audio, you simply "check" the core audio of the Master Audio or TrueHD. Otherwhise if you want to keep HD audio: try using MKVMerge ( mkvtoolnix ), it has a "header editor" you are able to modify the "default"/"forced" tracks (audio/subs) ...

If mediainfo shows it as AC3 640kbps, you can 100% be sure is the same as the Core audio extracted from Dolby TrueHD.
I usually extract the core with HD audio, by the way.

I had the same thought when I decided to buy an HD receiver.

My solution is to always keep both HD and Core audio.. you never know :)
For example my second player is my PC with tvout, but without an hdmi videocard I can only use spdif cable, which is able to stream only Core audio and not DTS-HD.
