At present, you will need a program such as AnyDVD-HD for your original Bluray disc before using MakeMKV. Once you have Anydvdhd loaded, with few exceptions, you can then use MakeMKV right from the disc to create the MKV(s). No need to move files or rebuild.

You might want to try Ripbot264 v1.14.2.

You can import the MKV, then re-encode to MKV. It has an option to use the same untouched audio while re-encoding using the H.264 for video.

So far all attempts to use MKVmerge GUI resulted in files with no audio. I'm completely lost on how to use eac3to. I have been able to backup the HD DVDs to BD-Rs using AnyDVD to rip the disc.
