Flatpak package does contain makemkvcon command but it is not directly visible in your filesystem/path since flatpak is sandboxed container. I haven't ever bothered building MakeMKV from source codes so cannot help with that but you know that latest MakeMKV is available as flatpak package in flathub https://flathub.org/apps/details/com.makemkv.MakeMKV and it works fine in Fedora 36.

One common reason for such problem is if you have installed MakeMKV from snap package. Snap packages are sandboxed and they restrict application's access to external drives.
