I have the exact same problem with FF/chapters causing movie restart on my WD TV Live. This happens with e.g. "Terminator 3 - Rise Of The Machines", but not with "The Name of the Rose". The technical info from MediaInfo does not differ between the two MKV's, but with Terminator 3...
