Update: It appears the problem wasn't the Disc, it wasn't the rip of the file. It was Plex on my Nvidia Shield Pro. Plex released an update for the Nvidia Shield a couple of days ago, and Movie plays fine, just like it should.

It looks like track 800 is the only version that plays fine, no issues. Honestly the extended version didn't offer that much to the movie, so I won't bother with it any longer. Track 803 & 802 both have problems. Thanks for your help!

I should mention that once you get to around the 27 minute mark which seems to be the first instance of the audio sync problem, it keeps reoccurring throughout the movie in several instances.
