Obviously if they were "embedded" permanently you wouldn't get rid of them. AFAIR the Tower Heist subs are not hardcoded so you can simply turn them off. Current version of MakeMKV (1.7.4) sets default to off so any proper program would not show them automatically.

I don't use Handbrake but there appears to be something off with MakeMKV's forced sub recognition. I always rip main movie only with DVDFab to HDD keeping all English and German streams (I always check forced only too). If you just want forced subs why would you check 6 boxes instead of the 3 forced only? The fact that subs don't show up in Handbrake is no MakeMKV problem. Don't why people don't switch to alternatives like Staxrip, Ripbot, MeGUI...

Would be nice to have an advanced option checkbox that when ticked would automatically create an output folder if it does not exist. Also, how about being able to open a movie dir without having to dive down into Bdmv subdir to find the bdmv.info? Thx.

Standalones usually present less info so having the stream name displayed is not always redundant.
