Obviously if they were "embedded" permanently you wouldn't get rid of them. AFAIR the Tower Heist subs are not hardcoded so you can simply turn them off. Current version of MakeMKV (1.7.4) sets default to off so any proper program would not show them automatically.

If you just want forced subs why would you check 6 boxes instead of the 3 forced only? The fact that subs don't show up in Handbrake is no MakeMKV problem. Don't why people don't switch to alternatives like Staxrip, Ripbot, MeGUI...
