Of course you can also mux in the lossless track your self with mkvmerge(gui) after handbrake has encoded it. http://www.bunkus.org/videotools/mkvtoolnix/ Its one more step, but if your equipment supports it... then go for it! I built the storage server on unRaid and used my own scripts to post-process my makemkv rips with HandBrakeCLI. Rips go to a cache drive on the storage server. Mathematically, no. But it's possible to re-encode to a smaller file with a quality loss small enough as to be imperceptible. HandBrake can take your MKV and output an MKV, passing the audio and subtitles through while re-encoding the video to H.264 (will take a while though). Things are a bit more...

I just wanted to chime in to say you are not the only makemkvcon user with an unraid setup. I just built my box and have automated everything further down the workflow.

Feature Request - More Commandline Parameters
Many of us use only makemkvcon and would like the ability to pick only forced subtitles, core audio and/or specify a list of titles. This is especially important for headless servers where makemkv (even running remotely through X) would put a significant drain on resources.

I've seen no update on this. Just the ability to pull only DTS core audio and only forced subs would be a vast improvement.

Many of us do not use MakeMKV, but only makemkvcon. Without using the GUI (for a number of reasons), we cannot give a list of titles to rip, include only forced subtitles, or describe which audio streams to include.
