What happens if you play the problematic .mkv files with VLC on your computer? Generally speaking, all MakeMKV does is copy the bits that are on a disc into a .mkv file. It doesn't modify the data. What version of MakeMKV are you using?
In MacOS 15.4, something changed in MacOS which caused MakeMKV to crash consistently. It is fixed in version 1.18.1 of MakeMKV.
Or maybe you need to tell Gatekeeper to allow MakeMKV on your new MacBook Pro. Gatekeeper in macOS X 15 Sequoia
