The missing extra could be JAVA-based and not plain video. MakeMkv can only rip video to MKV.

Backup the entire disc instead of rip to MKV files to be played back via Oppo clone, Dune, Zappiti, or Zidoo if those non-video extras are important to you.

Media info of the MKV file would help. My guess is that your player cannot play DTS:HD or Dolby TrueHD track and defaulted to the DD stereo commentary track.

Copy the entire disc encrypted with Windows Explorer. Use ISO Maker to make the backup into ISO. Use MakeMkv to open the ISO.

Make the backed up files and folders into an iso. Mount the iso. Then you can run MakeMkv against the mount to create decrypted backup.

You need to install LibreDrive firmware to make it capable of defeating copy-protection. The easiest way is to hire someone to write an executable to flash the drive for you. See this thread for example - viewtopic.php?f=20&t=17831

Studios can sometimes use the same disc for release in multiple regions. The second playlist with Japanese options was probably meant for the Japan region.
