For anyone who finds this answer and is as confused about how to find the Advanced tab in Preferences as I was, the Advanced tab will only appear if you tick the Expert mode check box, which can be found in the Miscellaneous panel at the center of the General tab in Preferences

For anyone else who has run into this issue, below are the steps I used to get a working MKV file with both LPCM audio tracks using only MakeMKV and MKVToolNIX GUI:

Use the Blu Ray Backup feature in MakeMKV to get the backup file structure
In the BDMV/PLAYLIST directory, find the .mpls playlist ...
