For what it is worth, I have that DVD set somewhere. There are two English subtitle tracks. I ripped it back in 2013, before "Manual Mode" was available, and had no difficulty with it. Funimation rarely re-masters disks when they release "essentials" or "classics" sets...

I tried the manual option and that got what you see below and it also directed me to the Manual DVD mode and I could see that the effort to master all of this to just get separate episode files was not worth it. Yes, it appears the extra file (1G compared to 6G) only has a single sub and that file seems to be the last two episodes on the DVD. The other file appears to have all the episodes. I learned to use the expert mode and expand the selection. So I used the checkboxes to just get the BIG file, and only...

When I play the source DVD in VLC I select the non-English audio and the second English subs as the first English subs selection seems to have no content. After running makemkv I get two files, the first large file has the same options in VLC as the source DVD and the second file has only one empty ...

The subtitle is not in the mkv file. I sent a ZIP as is appropriate to let support sort it out. You can not play it if it is not there. It will be interesting to see what the wizards at headquarters have to say.
