I've been trying out the Flac transcoding but haven't had any luck so far, seems to crash every time I try. Forced subs on DVD's can be messy over the years I've seen it does various ways, the point I think is that Blu-ray's are more strict on how forced subs are done.

MakeMKV's HD-DVD support is not as robust as it's DVD/Blu-ray support to the point were it doesn't really work at all in my experience. You could email the logs to support@makemkv.com and see if mike can address it in the long run. You can have the same output from MakeMKV with HD-DVD via manual too...

Use a nightly build of Handbrake their official builds are quite old and do not keep pace with other software applications.

LPCM support in MKV is not common at all even among PC software players, you should take TrueHD or DTS-MA track for HD audio were applicable or convert the LPCM into lossless Flac. Lots of seemingly duplicate tracks are sometimes alternate video streams were CGI is used to edit text on screen for foreign languages so for example a sign in the video appears in english, german, spanish etc.
