Maybe your VLC doesn't work because it needs Java 1.8 for many BluRays. Then again it should still work, but only playing back the main movie itself.
MakeMKV only removes AACS, no BD+, no Region Lock or other BDJ-features.

The UHDs very probably have Bus Encryption active as well. So as long as this is there, just copying the files from the disc won't end in any useful information I'm afraid. Besides, the problem with "Update your player" happened to me in the past as well, when trying to open such a ripped BluRay with VLC Player. So it's not just official players showing that problem.
