There are normal BluRay discs that do have Bus Encryption required. Just copying the files from them without having LibreMode active won't end in playable files.

I also have the Alf series, though European/German version. What's stopping you from going the normal way? More often than not the message comes on Bootleg DVDs, as in no official disks.
Are these disks still CSS protected? You can see that when you open MakeMKV and just insert the DVD. Then you will see that information on the top left (I think).
No protection = eventually a bootleg.

And what do you want to do with the files then? Because if you just want to make MKV files out of them, you can just use MKVToolNix.

I don't think they can reliably be used to determine track order. Sometimes they can. On a TV show I recently ripped, there was A 1 to 5, B 1 to 5 and C 1 to 4. And these numbers corresponded to 5 tracks on page 1, 5 tracks on page 2 and 4 tracks on page 3 of the episodes. Likewise it can help you ...

How up to date is your keydb.cfg? Looking at the files from http://fvonline-db.bplaced.net/ it seems, there are several entries for Avatar 2 3D. Even four different ones for "AVATAR_THE_WAY_OF_WATER_BONUS". If they don't help, you probably would need the help of the https://forum.doom9.org...

Still take a look into the BluRay case. UHDs more often come with a standard bluray as well. Maybe the UHD is hidden in the "roof" behind some advertisements put into the case.

MPLS are playlist files, so there is mostly written inside any order of m2ts files which should be played.
Try opening the index.bmdv file with MkvToolnix and there select the 00365.mpls.
Eventually it is just a single frame video or alike, and MakeMKV skips those, but that's just an assumption.

According to the standards written at https://en.wikipedia.org/wiki/DVD-Video a commercial DVD cannot have a resolution of 853x480, so I would assume that this is the display or storage aspect ratio. On BluRays region lock is purely software related. So if you use e.g. VLC and set VLC to the specified region, your BluRay should play.
