It's a disc authoring/encoding issue.
To verify your makemkv rip, just extract the RPU, info/plot it with dovi_tool, and check if the framecount matches the video.

You have to transfer the generated metadata levels to the original P7 RPU with workflow 2-3. You'll have to transfer levels 12389 but you may have to transfer 12 and then 389(I'm not sure if 12389 will work). tsmuxer doesn't support ST-DL authoring.
anyway the problem is the EL and german discs

so in the question I pointed out that technically it is still not correct and it is not allowed to make such remuxs. Perhaps I had another look at this movie and indeed a P7 mux with dovi_tool or mkvtoolnix is still wrong. The RPU extracted from tsmuxer demuxed hevc is fine though so a P8 rip works.

prores encode probably change the grain structure a little bit so small variation like that is normal

The winner ended up being MKV although I have a good CPU (AMD Ryzen 7 7700x), but that's not the point.

Thats surprising. On my i9 13900ks it's almost two times faster with prores.
