Personally, I'd rip both and determine which is "better" later. For these Blurays with different editions you can even have all of them in just one mkv file using the Xin1generator program. As it is described in the Doom9's Forum for that program If you have a Bluray with multiple edition...

Not sure it would be useful... because MakeMKV already creates single MKV files from seamless-branching play lists. When I need to cut a part of a MKV I use the MKVToolnix program: I load the mkv file and using the "splitting" I remove the parts I don't need. As no recodificación of audio and vídeo is needed, the process is quite fast.

Use the MKVToonix. By means of the GUI it is possible to split a mkv file in different files.
