MediaArea dot net offers a tool called MediaInfo which will display the contents of an .mkv container, et al.. It ought to, at least, let you see if there's any commonality with the 'bad' files.

MakeMKV does not support menus because, as the title 'MakeMKV' implies, it is designed to create a .mkv from a/each title on a disc.
That said, the other product works at the driver level, 'on the fly', allowing it to circumvent certain protections. Different design.

I believe it just reads the disc label... which can be most anything... DVD_VIDEO, for instance. Only as good as the authoring.

Fair enough... I still doubt it'll matter, but if your key is not written down, you can recover it from the current install buy accessing Help > Register & copy/pasting current key to a safe location. Then you can uninstall/reinstall/re-register anywhere you wish.

Pretty sure moving the app itself will not change anything, but you could try changing where MakeMKV output is written?
Options > Video tab > Default destination > SemiAuto
& set an alternate output path (to the other drive).

MakeMKV won't do this natively, so I would recommend checking out MKVToolNix. It's an extra step, but it'll allow you to apply a label to a track, mark it the default track or set the 'forced' flag, etc.. A handy tool for working with .mkvs.
