I ran MakeMKV again on a previous Blu Ray and I was able to compress it without issue. I don't know what was going on the first time around, but glad it is resolved.

OK....I ran MKVToolNix as suggested. It did not find any errors but after processing the file size was a bit smaller: before MKVToolNix: 26,395,598 after MKVToolNix: 26,395,523 I will downgrade to a previous version and see what happens. I am also going to run Handbrake on the small of the two files...
