Good lord. After some serious Googling, I found that I can tell MakeMKV to make use of KEYDB.cfg.
Long story short. Go http://vlc-bluray.whoknowsmy.name/ and download KEYDB.cfg. Put it under ~/.MakeMKV. ~/MakeMKV can be changed in MakeMKV settings.

I wish more people see this with the same problem.

MakeMKV or any other tool aimed to create an .mkv file from an optical disc are not supposed to generate the exact same file every time.
