Actually one workaround I just figured out is that if I removed all of the m2ts files except the particular episode I want from the stream directory I can do a single episode at a time in makemkv. It's a bit time consuming to do it this way of course, but it's better than nothing.

When trying to rip MKV's from some of my TV Show Blu-Rays MakeMKV presents the episodes in a really weird order, as it seems to read the playlist files in random order so it's assigning title 0 to episode 4 for example.
