I have resolved this by using MKVtoolNIX - it seems much simpler than trying to do it in MakeMKV.
The combination of the two tools seems to work well.

I have not found this with other ones and so suspect it is a function of the film itself

I have just started on the ripping process and when checking I found that the more recent DVD's all had (English) subtitles. I had chosen the topmost largest file as my rule for selection. I tried a test and played it back using VLC, and the format was 'square'.
I am used to it being rectangular to fill a whole screen.
Am I missing something?
I would ideally like to stream this via a Roku from a hard drive, and so the final format will make a big difference.
