This is the recommendation I went with a couple of months ago and have been super satisfied. I have ripped about 70 Blu-Ray disks with it and it's working just fine so far with both MakeMKV and OS X 10.10. Try importing the file you have a problem with and the one that you don't into MP4Tools. See if they are encoded using a different codec. This information should be available on the main window next to the video track title.
