After looking at the MKVs, even though the profile is suppose to save as Wavex, it looks like the audio is being saved as RAW. Is the default profile using RAW instead of Wavex?

Are you sure you've got the profile outputting to WavEx and not Raw PCM (or copy)? It's set to LPCM audio in WAV container with channel configuration metadata (Lossless conversion). I tested various blu-rays with LPCM audio, and since MakeMKV 1.9.0, it mixes the center channel to the left channel.
