All DVDs use MPEG2 for video. Audio can be AC-3, PCM, DTS or MP2. What MakeMKV puts into the MKV files is the original streams, unaltered. I just ripped Superman Doomsday from DVD with all the subtitles languages on the disc and played it in MPC-HC. All the subtitles were there and I could switch between them at will. If you've done a full backup, use EAC3To on it.
How are the chapters done? Are they duplicated too?
It doesn't matter, use EAC3To on the mpls files to extract the chapters, delete the extra chapters if they're there, then add them to the file using MKVToolNix.

The Matroska specs aren't all that complicated. There's nothing MakeMKV CAN do to cause the issue you're describing.

I'd say rip them, then append them with MKVMerge but there's more to it than that. MKVMerge doesn't sync audio properly. The best solution would be to do a complete backup, then use EAC3To to combine the mpls files containing the songs you want. But then you'd have to figure out the chapters somehow...
