It normally doesn't take effect until you read a new disc. If you want to change it one-off, or a different directory for each disc, consider using Expert mode - it allows you to override the output directory.

Plus, mkvmerge might compress any subtitles, causing the resulting file to be smaller, even though it now has a picture in it as well.

I've just upgraded from a laptop to a desktop, and put 4 LG BH16NS55 drives in (the newer version of the S40). Currently ripping 2 discs to the same drive (2TB WD Black) at 10.9x and 10.6x. Are you running Windows 10? Try running MakeMKV as an administrator (right click on the makemkv shortcut, and select "Run as Administrator".
